Why does Flipkart have run flights when it owns Cleartrip?

Same way they have to run Flipkart Fashion when they own Myntra.

They have launched bus bookings also. As other folks have also said, it's to bring back users to the app. Shopping and Travel is > simply Shopping.

People like options, and it's best if you own most all the options. Better conversion. A parallel from a different industry. Oppo, Vivo, OnePlus, Realme, Narzo, IQoo - All brands are owned by the same Chinese company BBK Electronics. Each has say 5-20% share each. But the combined market share is now >60%

It's just cross selling to engage users more on Flipkart. And the supporting infra is all cleartrip and they get new channel/ingress point for their business.

Much larger userbase, flipkart users will find it easier to book ticket on the flipkart itself rather than going to cleartrip. Also, cleartrip is so less popular these days, compared to other similar website.

It's about serving different types of users.
