Iam playing to pursue masters and my manger agreed to provide me a letter of recommendation. But HR says it doesn't support guidelines and manager or supervisor can not provide it.
But I heard managers can give LOR, how can I get it please?

HR always poke their nose in matters which can be handled without creating any ruckus, happened with me as well during the issuance the LoR, I fought very hard and presented hard facts which they were unable to counter and eventually got the letter but with many cuts and edits.
P.S. - it was letter of my experience as CSR lead and some of my outstanding achievements which I'm very proud of to showcase as these achievements would have been very useful for the colleges to push my candidature up. But HR wanted to whitewash all the work that I've done as a CSR lead by citing that these are company internal data which can't be published. Now on 2nd thought, we should have gone to the all CSR location for volunteering anonymously with mask in our face if they are so much concerned about the privacy of their company.

Can I prepare a letter head on my own and get that attested by my manager, I will anyways put my manger contact details so that my uni will contact him ?

Yes, this can be done. Not sure if your manager is comfortable in that or he wants you to first go through the HR to know if this can be done or not? Otherwise, if he wants then you can create letter head and he can just attest it. Now days usually universities send a link where managers can provide feedback and recommendations. Not sure if that is possible in your case. May be you can check that as well.
