I used to work as a Quality Assurance Engineer at a large MNC where I was underpaid, earning only 4 LPA with 3.6 years of exp. While switching jobs, I told my new company that my package was 6 LPA and got 12.5 LPA offer from a MNC, I edited my salary slips and other documents accordingly. I didn’t change my base salary only changes the allowances. Could this cause any problems?

although you were severely underpaid that was not a good move. You could get caught during bg verification. Keyword is "could", you never know how they will do that.
You could have tried getting offers from other companies, qa are very in demand rn.
