Can we select on-call support and shift allowance on the same day?

Yes you can, just keep your myte approver and reviewer informed about this

I asked my manager. He said we can't do it becoz you are not on-call support for the whole day. His reason sounds illogical.

In my team generally on call means you will be tagged as first point of contact for any incidents or hypercare if you have for the entire day, during business hours you can always take help or assign the ticket to others if they didn't had any tickets but during out of business hours it's your responsibility to resolve the ticket
A couple of years ago I was on call support - on weekdays if I am on b shift and on call, I claimed for both, on weekend I claimed just on call
And my manager didn't have any objection and i think there should not be any
If your manager didn't agree or if you are not satisfied with his response you can reach out to hr
